Bruno Onyemaechi and Samuel Chukwueze missed their spot kicks while Paul Onuachu and Fisayo Dele-Bashiru converted theirs.
Youssef En Neysri scored the decisive spot kick as Morroco take on Senegal in Sunday’s final.
The Super Eagles will take on Egypt in the third place match on Saturday.
